But, now the problem is my second domain also pointing to the first WordPress site. what’s gone wrong?

I could suggest a couple of things:
- Make sure that the new document root that you are using is writable for Apache:
- sudo chown -R www-data:www-data /var/www/example.com/public_html
- Check your Apache error logs for more information:
- tail -100 /var/log/apache/error.log
Also, did you clone your existing website or was it a new WordPress website that you setup?
