When I try to change my permalink settings from Plain to any of the other options, all pages but the homepage then say that the page is not found. I have already tried deleting the .htaccess file so that it re-generates.

What you would need to check is the following.
apachectl -M | grep -i rewrite
sudo a2enmod rewrite
Restart apache after running this command
sudo nano /etc/apache2/sites-available/mysite.conf) make sure that you have the following somewjere after the ServerName line: <Directory /var/www/mysite>
AllowOverride All
</Directory>
