I have a domain in GoDaddy, and this domain has already hosted a web page of which I have no control, but I want to work with a subdomain for my droplet, if I do the settings to change the nameservers in GoDaddy (ns1.digitalocean.com.), that would affect the website of the domain ?

What I could suggest is rather than changing your Nameservers to just create an A record for your subdomain name and point it to your droplet’s IP address.
So if you are currently using Godaddy’s Nameservers you should add the A record for your subdomain via your Godaddy DNS zone editor.
That way your main domain/website would not be affected.
