My main domain is working but www is throwing warnings in the browser, I revoked and re-issued one cert for both main and www, and it is still not working. What is the proper way to configure www and subdomains in letsencrypt on Apache?

Do you have your sub-domain listed in the ServerName? It should read ServerName sub.domain.com www.sub.domain.com
