Am I billed $5/mo per space, or just for the first 250GBs + overages of all spaces? I’ve got an application that needs a private space for protected content, and a public space for publicly facing content. Can I mix permissions on the same space, or should I create two separate spaces?

As far as I can tell, the $5/month gives you 250GB + overages shared between all your spaces, not $5/month/space, so your best bet would be to make as many spaces as you require. I’m looking at my configuration and there doesn’t appear to be a way to mix permissions within a single space, so I’d go with two.
You can mix permissions within the same spaces. You could have the default of the spaces set to private and set public-read permissions on files that need to be public. Most S3 clients have an option to set the file permissions.
