I am writing a webapp that will primarily be used in Italy and Greece. Which of the european datacenter locations has the best connectivity to these two countries? Frankfurt looks like the closest geographically, but that doesn’t necessarily mean the connection is the best.

The frankfurt DC is located by the Deutscher Commercial Internet Exchange, which is the largest exchange point worldwide by traffic. Because of this you will most likely have the best connectivity there, not just because of distance, but also because of the underlying infrastructure. :)
