An SEO company I am working with has advised that, because our 45 websites all use Digital Ocean Nameservers, this is leaving a footprint and correlates all sites as similar and is affecting SEO.
Is it possible to customise nameservers, so that the Whois for all 45 of our websites arent showing the same nameservers?

You can try it two ways. First is just create a nameserver record for ns1.domain.com that points to the IP address of ns1.digitalocean.com and update that at your registrar and see if it works.
