Great question, you have a couple options, when adding a secret for the first time, the secret is encrypted and tied that app. So storing it in your version control is ok. However, if other apps are deployed using the app.yaml you may want to leave the secrets out and just use it as a template.
Another possible option is using our “Deploy from DO” button which can be templated to ask for secrets upon app creation.
